One big difference is the engine. XEs are all 4 cylinder and the SEs all have the V6. Another diff is that XEs only come with 2WD. I guess they figure that if you want the big engine or 4WD, you will spring for fancier trim. That is for the 2005 models, other years may not have all been that way.
Note there are two more upgrades currently available: LE and the NISMO. I can sort of extrapolate what the LE might be like but what the heck is a NISMO?

XE/SE options would depend on the year. I have a '00 XE 4x4 CC that has the power and off-road package.
Nismo is "Nissan Motorsports", the performance upgrade division of Nissan. A lot of it is re-badged aftermarket stuff. On the '05 Frontier, the "Nismo" package gets you upgraded shocks (Bilsteins), an electronic rear locker (nice touch) and a few other goodies.

i have a 1998 Frontier ext-cab 4x4 SE. it has the dual-cam 4-cylinder engine and has power windows, power locks, cruise, tilt, buckets. chrome bumpers and alloy wheels, all the options available.
