water in tranny oil

I'm in the process of replacing the clutch in my newly acquired 95 (xe 2.4, 140k) and when I drained the transmission oil, a small amount of water came out first and then emulsified oil. How did water get in there? There are no indications that this vehicle is flood damaged. The front and rear seals seem fine. The only point of entry that I can see is through the torn shifter rubber surround but that is way up on top of the transmission. It shifts fine and does not make any unusual noises. What is the best medium to use to clean/flush most of the emulsified oil out of the casing before re-installation? Of course, I will drain and replace the oil out again after a few miles. Also, what is the recommended oil grade for the transmission (80w90, 75w 90)? Almost forgot, can the shift lever be taken apart so I can install a new rubber boot? Thanks. mt-90 redline oil is one of the only that will work and not hurt the syncrose(sp) Its kinda expensive but well worth it. ShockProff also by redline I think would also work in a tranny with those kind of miles but I'm sure mt-90 would be just fine. Water in there I dont know. The last person could have forged a river...Did the truck sit a while before you bought it. It could just be from it sitting. As for cleaning it I dont know...and cleaner stong enough will clean but make sure rinse all the cleaner out. Any thing that will cut the grease enough to clean will eat the tranny fluid also.
Congrats on the new truck...anothet 140,000 with proper care is not un heard of.
