Can I simply replace the factory speakers and leave everything else or will I damage the replacement speakers and/or the factory equipment? I don't really want to scrap everything but the Bose speakers sound like crap. TIA.

Yes you should be fine. If its like most bose car audio systems, the speakers are probibly 8 ohm not 4, but it shouldnt cause a problem. The factory amps are tough as nails, and can take the extra load with out issue.
