It took multiple visits but the long story is:
When I took the car on a test drive I heard it and so did the salesman. I told them to fix it. They did somthing to the regulator while I did the paperwork. It began making the noise a few days later. I took it back. They said they padded some cables and other stuff. It still made the noise. I took it back. They ordered a whole new door panel for the inside of the car. I know they did because the new panel had no Armour All on it. It hasn't made the noise since. However, I wonder if during the replacement if something else wasn't done. It just don't think it was the panel personally. At any rate I'm happy that the noise stopped.
Now I'll see if I can find out what is causing the knocking noise. I'll check the mudflaps like mentioned above, but the tech and I agree that it sounds more like a metal is involved, rather than rubber and plastic.
