This could be a stupid question and feel free to tell me if it is. There is a vacuum line the runs from the intake to the side of the valve cover, can I take it off and replace it with one of those little crankcase ventilation filters? It's not a big deal, but with the way my turbo setup is it's kinda in the way and doesn't look very good. Any suggestions would be greatly appreciated.

I know which hose you are talking about. It is used to help circulate air throughout the cylinder head, and if you overfill your oil, can send oil into your intake piping. On my turbo setup, I simply unhooked the hose from the stock air piping, and turned it so it faces down towards the transmission. The engine runs great, and I have had no problems yet.
Now that I think about it, you could be talking about the PCV valve. Does the hose run off the intake manifold itself or just the piping? If it runs off the intake manifold itself to the valve cover near the camshaft sensor, that is your PCV valve and needs to remain hooked up. If it is the other hose in the aforementioned section, it can be disconnected.
Yep, you can get rid of that one. I don't suggest you put a filter there though, since it is possible for oil to splatter all over it. Just leave the hose hooked up on the valve cover side and let it drain somewhere, or attach it to an oil catch can.
