Unhappy 02 S/C frontier runs rough

I have a 02 3.3 S/C Frontier. I recently started having weird engine problems. the engine runs rough but when i remove the filter it runs fine so i did a tune up and replaced plugs,wires, air filter, cap, rotor. but its still the same. when i install the airfilter ir runs rough and i can smell fuel. I hooked up a scan tool and the o2 sensors go to 0 with the airfilter on and run normaly with it off. i read a earlier thread and they where talking about a dirty maf. changed that to. same thing. Please help.
