Are you sure? Right now I have both, the engine and the tranny in my garage.
The pattern is the same, the only thing is that the engine has some thing pointing out to help get the tranny in position, and the tranny also has them but in the same places so the block each other, the solution would be to get the tranny ones out.
Im not sure if I explained my self, but my english isnt that good, sorry.
Ill get pictures.

Hmm..
In the US the E16 has a completely different transmission mounting pattern form the GA16 block.
If the transmission you have lines up to the holes on your engine block then removing the alaigning tubes will make it bolt up. The diffrential in the E16 transmission should work with the GA16 CV axle shafts, but I am unsure of the clutch.

Today I got the manual Flywheel from a Manual ga16, the pressure plate and clutch of the e16 are exactly the same and bolt right on.
The starter from a ga16 bolts right on the e16 trans, and the bolt pattern seems to be the same on both, the ga16 engine and the e16 tranny. The only problem are the aligning tubes like you said, and i think that removing them will solve the problem, tonight ill put everything together.

I think its the same transmision for both engines!!
On every E16 I have ever seen the bellhousing is VERY different from the GA16. The Gearbox is the same, as well as the internal gearing, but the bolt locations were way off on the bellhousing.

Do you have pictures? Unless you found some different E16 it should not have worked.
After doing some more searching, RS5F31A 5speed
it seems that the B12 body style 1987-1990 had the RSF31A, but only the 1987 and 1988 transmissions will fit the B11, because the changed to the GA16I engine in 1989 and 1990
If you have a B11 transmission from a pre 1987 it will only fit on the 1987-1988 B12's, not a GA16
