Error Codes all of a sudden...

So I changed my starter out on Saturday and I had gotten the SES light on before hand. It felt almost like my engine studdered (sp?) a little and then it was back to normal... probably a misfire? So I changed the started out on Sat and got the codes read today. Here is what we are looking at:

P0335 - Crankshaft Position Sensor "A" Malfunction
P1335 - Crankshaft Position Sensor (REF)
P1165 - Swirl Control Valve Control Vacuum Switch

My worry is that maybe it was originally just a misfire, but while changing the starter maybe I disconnected a wire or left something unplugged....

After doing some reading it looks like this may be the camshaft positioning sensor?? I did start the car with a bunch of sensors unplugged (MAF, temp, etc) that were near the starter because it started to rain....it stalled right after starting because they were unplugged.

Anyone else have any similar problems or have any advice???
