Still sounds like the trans to me.
I had some trans problems with my Geo, and I'd get the same "bucking" effect when stopping, although mine would slip between shifts rather than shift too quickly.
Sounds like it could be some kind of internal fluid pressure problem, but how's the fluid level? Any trans break-in procedures in your manual?
