The idle gets a boost when the car is in gear and going 10 mph or more. In neutral, at speed, it loses that boost which may be dropping it too low for the IACV to compensate quickly. Especially with the added load from braking. The clutch has a sensor on it too that the ecu uses as input which may be giving back the boost in idle the neutral took away.
The IACV/ACC could also be sticking, wouldn't hurt to clean them out.
These are just guesses but checking the idle is easy and should be done anyway as a tuneup issue.
