Well, the problem is I have a tonneau bedcover, and if I loosen the rails, I'm afraid the weatherstripping will somehow not be so effective when I remove them.

When you say "tonneau bedcover", do you mean the over-the-rail-bedliner (similar to my under-the-rail-bedliner that I'm pulling back in the first pic)? If so, I guess you're saying that you can't get the bed liner out of the way without pulling it off of the rails? Yes? If that's the case, then I think I'd try to find grommets (like cab floor hole grommets) and cut a matcing sized hole in the bed liner. That way you'll have access holes to the bolts and the holes could be covered up. If that's not what you have; a pic would help.
